I have 2 AC currents to be measured. I intend to use a 100A:5A AC current shunt on each wire. Can I use a Double Throw switch to switch one 5740A meter between the 2 shunts without causing damage to the shunt that is not connected to the meter? Thanks.

Yes you can. It won't damage the C.T. (current transformer) but both C.T. must be matched in size
