Doe's anyone no if you can disable the stepper motors for alignment purposes from the controller.

??? why should you want to disable the steppermotors? While this is an unuasual matter, i doubt you will find it in the software..
BTW it's quite simple: most stepperdrivers have a EN(able) input. When not connected, most of them are enabled but when you supply 5V( ENA+ = +5V and ENA- = 0V) then the drive is disabled and the motors can turn free.
If you disconect the STEP(or PUL) and the DIR pulses, the motors will stay powered but not move..
Just what you want..

Thanks, I just find it better for me to manually move the head when aligning.

Don't do it. If you're trying to un-power the motor and move it manually, you lost the stepping and the laser head may crash to the frame!
On LaserCad (soon called Raycam), there is a feature name "Read current position". Then, enter a new position you want it to move to. I think that is a better way for you to set the laser head position
